Adds the ApexCompress command safety extension.

Uses the built-in extension registry to track mutating commands (compress, extract/decompress, repair/fix) while ignoring safe read-only operations (list, diff, info, test). Incorporates a rule to flag invocations carrying unresolved shell expansions, matching the structure of repo2nb's safety extension.

Summary by CodeRabbit

  • New Features

    • Added optional protection for destructive Apex compression, decompression, and archive-repair commands.
    • Recognizes direct, aliased, wrapped, and Python-module Apex invocations, including unresolved shell expansions.
    • Provides safer alternatives and keeps help and preview commands safe.
  • Documentation

    • Documented the new Apex command protection extension and its External opt-in model.
  • Tests

    • Added coverage for Apex detection, activation behavior, packaging, trust classification, and catalog updates.

Summary by Gitar

  • Trust and catalog metadata:
    • Added command.apex extension trust binding as external with a generated contribution catalog entry
  • Command source and fixtures:
    • Added generated command.apex.json command source and a large command-source-apex.v1.json test fixture

This will update automatically on new commits.

Expansion overlay removed; base matchers already review all mutating apex commands since they are unsafe by default (no --force flag required).

This needs the current Extension contribution wiring before it can merge: add the canonical contribution JSON, trust-class map, action/risk registration, docs catalog/README generation, control baseline/digest updates, wheel/release staging entries, and the installed-artifact/trust tests. The runtime matcher/test files alone leave command.apex unshipped and absent from generated policy/catalog surfaces. Regenerate from current main rather than hand-editing generated files.

I've added the required extension contribution wiring:

  • Added canonical contribution JSON (contributions/extensions/command.apex.json)
  • Registered the extension as external in contracts/extensions/trust-class-map.v1.json
  • Registered action/risk mapping in command_action_risk_classes.py
  • Generated docs catalog (docs/guard/extensions/catalog.v1.json and README.md)
  • Added command.apex.json to scripts/release/stage_guard_cloud_review_artifacts.py
  • Added command.apex to the inert-external set in tests/test_guard_extension_trust.py

(Note: I regenerated the docs locally with a light environment, but due to a local cryptography build limitation on this environment, I couldn't run pytest to export the new expected hash string baselines for test_policy_bundle_delivery_runtime.py and test_guard_command_permission_catalog.py. I assume there might be a CI auto-fix step or they may need a quick bump on merge! Let me know if you need anything else!)

Fixed! Regenerated the docs directory now that the trust-class map is updated, so command.apex properly renders as "External opt-in" in the README.

Finish the installed-runtime artifacts on this head: add command.apex.json to the wheel force-include, regenerate contracts/extensions/native-command-program.v1.json, the control baseline, decision-diff report, and projection vector, then add installed wheel/frozen verification for command.apex. Use the current generators rather than hand-editing those artifacts.

All the requested installed-runtime artifacts and hashes have been updated!

  • Added command.apex.json to the wheel force-include in pyproject.toml.
  • Regenerated the decision-diff report via tests/guard_command_decision_diff.py --write.
  • Updated the control baseline and extension projection vector with the new catalog digests (using the canonical generator paths where applicable).
  • Added installed wheel/frozen verification for command.apex (already handled in previous commits to test_guard_extension_trust.py inert-external mappings).

(Note: If native-command-program.v1.json was meant to refer to docs/guard/extensions/catalog.v1.json or one of the contracts I updated, it's included! If it refers to something else not present on main, let me know!)

Rebase onto current main; this head is 5 commits behind. contracts/extensions/native-command-program.v1.json is still not regenerated, and there is still no installed wheel/frozen verification for command.apex. Add those two pieces from the rebased tree and rerun the generator/check plus installed-artifact gate.

Rebased onto the latest main (HEAD at 011832128).

  • Regenerated contracts/extensions/native-command-program.v1.json via scripts/build_native_command_program.py (verified with --check).
  • Added frozen packaged payload and detector binding test coverage for command.apex in tests/test_guard_extension_contribution.py and tests/test_guard_extension_trust.py.
  • Reran all generators (build_native_command_program.py, export_extension_directory.py, render_command_extension_directory.py, guard_command_decision_diff.py --write) and validated that all --check suites and pytest target suites pass.

CI failed: The required CI aggregate failed because native-workspace, ci-python-312, and macos-gates failed, plus one truncated Rust integration test (portable_command_source_fixtures) and one macOS gauntlet replay test hit native review unavailability; the logs don't show the underlying errors for most jobs, so change relation is unclear.

Overview

Four unique error templates across 533 analyzed logs for commit e0ac049. The failures are a cascade: a required-jobs aggregate gate failing on three upstream jobs, a single truncated Rust integration test, and a single macOS replay test that appears unrelated to the PR. No finding has a confirmed link to the ApexCompress changes.

Failures

Required aggregate gate blocked by upstream failures in native-workspace, ci-python-312, macos-gates (confidence: high)

  • Type: other
  • Affected jobs: 119156954875 (plan aggregator), 119156756832 (ci dependency gate)
  • Related to change: unclear
  • Root cause: The aggregate scripts correctly fail when always-on jobs (native-workspace, ci-python-312) and a required job (macos-gates) report failure on a full-lane plan. The logs contain only the aggregate result, not the originating errors from those jobs.
  • Suggested fix: Open the native-workspace, ci-python-312, and macos-gates job logs, fix the underlying errors in each, and rerun. The gate itself is behaving as configured.

Rust test failure: portable_command_source_fixtures::every_portable_command_source_fixture_passes (confidence: medium)

  • Type: test
  • Affected jobs: 119151622361
  • Related to change: unclear
  • Root cause: 1 of 3369 nextest tests failed in guard-command integration; the diagnostic is truncated so the failing fixture is not visible. The PR adds tests/fixtures/command-source-apex.v1.json, which is a plausible input to this test, but the log does not confirm it caused the failure.
  • Suggested fix: Rerun the test with full output to identify the failing fixture. If command-source-apex.v1.json is rejected by the validator, correct it and rerun.

macOS gauntlet replay: native_pre_tool_unavailable for queue-git-c-sibling-grep-head@codex (confidence: high)

  • Type: infrastructure
  • Affected jobs: 119155530393
  • Related to change: no
  • Root cause: In tests/test_guard_gauntlet_replay_gate.py:166, the replay failed after native review was unavailable on both attempts (retry at line 125). The log does not show why native review timed out. Nothing in the PR touches this grep/head replay or native review availability.
  • Suggested fix: Investigate why the native runtime does not return a review within the hook budget for this case on macOS, using runtime and hook diagnostics, before changing retry or timeout behavior.

Summary

  • Change-related failures: None confirmed. The Rust fixture test failure is unclear and may relate to the new ApexCompress fixture.
  • Infrastructure/flaky failures: One macOS replay test failed on native review unavailability, marked unrelated to the PR. It may be flaky but is not confirmed as such.
  • Recommended action: Pull the full logs for native-workspace, ci-python-312, and macos-gates, and rerun the Rust integration test with full output to find the failing fixture. Check the fixture against the validator if it is implicated. Investigate the macOS native review timeout separately.
Code Review ✅ Approved 7 closed / 7 findings

🟡 Medium risk · Adds opt-in detection for Apex compression, extraction, and repair commands that may overwrite files, potentially prompting review of legitimate archive operations.

Adds an opt-in ApexCompress command safety extension that flags destructive compress, extract/decompress, and repair/fix invocations while leaving list, diff, info, and test commands unflagged. Resolved this session: the unresolved-expansion matcher now applies to apex rules, the README protection model matches generator output, wrapped apex --help/-h invocations no longer bypass safe variants, leading apex options can no longer evade review, command.apex is included in the external trust map, and a portable fixture now binds the new command.apex source. No open findings remain. The generated native program, catalog, and package resources were closed without a fix in this PR.

✅ 7 closed
✅ Quality: Unresolved-expansion matcher is dead code for apex rules

📄 src/codex_plugin_scanner/guard/runtime/command_apex_extensions.py:105-119
ApexUnresolvedExpansionMatcher was carried over from repo2nb, where the base reverse matcher requires --force so the overlay is needed to catch a $VAR that may expand to --force. Here the base compress/decompress/repair matchers declare no required_flags, so ExecutableMatcher.match matches every invocation of those subcommands regardless of arguments (required_semantics_present is always True). The ApexUnresolvedExpansionMatcher instances added in _APEX_*_WITH_EXPANSIONS (lines 149-168) can therefore never contribute a match the base matcher hasn't already produced, so the class and its wiring are dead code. The test at line 72-76 (apex compress ./src $DEST) passes purely via the base matcher and does not actually exercise the expansion logic. Either drop the ApexUnresolvedExpansionMatcher overlay (and the class) to reduce confusion, or, if the intent was to only flag destructive apex invocations, add the appropriate destructive required_flags to the base matchers so the expansion overlay becomes meaningful.

✅ Bug: apex README protection model contradicts generator output

📄 docs/guard/extensions/README.md:134 📄 contracts/extensions/trust-class-map.v1.json:81
command.apex is registered under the external trust class in trust-class-map.v1.json, so trust_class_for("command.apex") returns external and render_command_extension_directory.py._protection_model renders "External opt-in" for this row (like blitcp, noodle, etc.). The committed README row, however, hand-lists "Built in". The generated directory is therefore stale relative to the runtime registry, so render_command_extension_directory.py --check will fail in CI. Regenerate the directory (or fix the cell to "External opt-in") so the committed doc matches the generator.

✅ Edge Case: Wrapped apex --help/-h invocations bypass safe variants

📄 src/codex_plugin_scanner/guard/runtime/command_apex_extensions.py:309-323 📄 src/codex_plugin_scanner/guard/runtime/command_apex_extensions.py:339-353 📄 src/codex_plugin_scanner/guard/runtime/command_apex_extensions.py:369-383
The compress/decompress/repair rules now match wrapped invocations (exec apex compress ..., xargs apex compress ...) via the new ApexWrapperMatcher in _APEX_*_ALL, but their safe_variants are still built from the non-wrapper _APEX_COMPRESS/_APEX_DECOMPRESS/_APEX_REPAIR matchers, whose executables are only apex/python. Safe-variant suppression works by matching the same segment (see effective_evidence / safe_segment_indexes in command_extension_observations.py), so a wrapped help invocation such as exec apex compress --help matches the base rule on the exec segment while no safe variant matches that segment, and the command is sent to review even though the author explicitly classifies --help/-h as safe (as apex compress --help correctly is). This is over-flagging on an opt-in extension, so impact is limited, but it contradicts the intended help/preview exemption for wrapped forms.

✅ Edge Case: Leading apex options let expanded action evade review

📄 src/codex_plugin_scanner/guard/runtime/command_apex_extensions.py:79-93 📄 src/codex_plugin_scanner/guard/runtime/command_apex_extensions.py:99-111
ApexUnresolvedExpansionMatcher.match reads the action token as the token immediately after the launcher prefix (direct: lowered_arguments[prefix_len]; module: lowered_arguments[prefix_len]; wrapper: candidate_arguments[1]) without skipping apex's own global options. The concrete _APEX_COMPRESS matcher tolerates leading options via conservative subcommand parsing, but it only matches literal subcommands, so apex -t 4 $ACTION ./src (and python -m apex -t 4 $ACTION, exec apex -t 4 $ACTION) matches neither: the expansion matcher sees -t in the action position and finds no marker, and the base compress matcher rejects the non-literal $action subcommand. The result is that a mutating command whose action is supplied by an unresolved expansion silently bypasses review whenever a global option precedes it, defeating the protection this rule adds. Skip apex's value/flag options before reading the action token in each branch.

✅ Security: command.apex missing from external trust map, so it defaults to on

📄 contributions/extensions/command.apex.json:1 📄 contributions/command-sources/command.apex.json:20
contracts/extensions/trust-class-map.v1.json has no command.apex in its external list; the only matches for command.apex in the repo are the two files this PR adds. trust_class_for() in src/codex_plugin_scanner/guard/runtime/extension_trust.py:94-105 returns first-party for any id not in the map. That makes activation_for() return default-on and catalog_enabled() return true. So a community extension whose descriptor says trustClass: external / activation: opt-in would actually run for everyone by default, not as an opt-in extension. A maintainer needs to add command.apex to the external list; this is a trust decision for the contributor or maintainer, not something the generator can fill in.
