Code Review
This pull request fully type-annotates the Bio.SeqRecord module, enabling strict type checking in .mypy.ini and adding corresponding typing tests. Key changes include updating the types of seq, id, annotations, getitem, and other methods to prevent unnecessary type-narrowing for downstream users. The feedback suggests two improvements: updating letter_annotations in _from_validated to use Sequence[Any] to avoid implicit Any warnings, and updating the @overload signature of getitem to use SupportsIndex instead of int to match the updated implementation.

To maintain consistency with the __init__ method's signature (line 249) and to avoid implicit Any warnings under strict type checking, letter_annotations should be annotated as dict[str, Sequence[Any]] | None instead of dict[str, Sequence] | None.

Done in 13da6eb, so _from_validated matches __init__. No change for mypy (a bare Sequence is already Sequence[Any], and disallow_any_generics is off for Bio), just consistency.

While updating the implementation of __getitem__ to accept SupportsIndex | slice is a great improvement, the corresponding @overload at line 475 still uses index: int. To ensure that non-int SupportsIndex types (such as numpy integers) correctly resolve to returning str without type-narrowing issues for downstream users, please also update the @overload at line 475 to use SupportsIndex instead of int, matching the pattern already used in Bio/Seq.py.

Agreed, fixed in 13da6eb: the int overload now takes SupportsIndex, as Bio.Seq's does. Before, record[np.int64(1)] returned "C" at run time but downstream mypy gave No overload variant of "__getitem__" of "SeqRecord" matches argument type "signedinteger[_64Bit]". Tests/downstream_typing/seqrecord.py now has assert_type(record[np.int64(0)], str), which fails with the old overload and passes with the new one.

Preserve None in the public id type
When callers use the supported SeqRecord(Seq("A"), id=None) path—which is also used in Tests/test_Align_Alignment.py—this annotation makes record.id.upper() pass mypy even though it raises AttributeError at runtime. None is therefore not limited to a blank record still being built; retain it in the attribute type, or normalize/reject it during construction, rather than advertising unconditional string operations.

Partly agreed. Fixed the wording in fdb0cec; the type stays.
You're right that "None only on a blank record" overclaimed. I measured it over the offline suite: 81,112 records came out of SeqIO.parse, AlignIO.parse and Align.parse.
- 24 had
idNone. All came fromBio.Align's bed, bigbed and tabular readers, on files with no name or id column (BED3, say). - No SeqIO or AlignIO record did. GenBank and SeqXML build records with
id=None, but always fill it in before yielding them.
The comment and NEWS now name those cases and tell code reading them to check for None. (seq had the same overclaim, for SAM files with no @SQ lines and some BLAST tabular files. It is fixed the same way.)
The type stays str | Any:
record.idis about the most used attribute in Bio. Withstr | None, everyrecord.id.split("|"), or everydict[str, ...]keyed on it, becomes an error, all to cover 0.03% of records.- That is the trade-off AGENTS.md's typing conventions and this step's plan chose. Fully annotate Bio.SeqFeature and add it to the untyped-defs allowlist #188 made the same call for
SeqFeature.location, which stays None for good on 3 of 1,315 features. - Rejecting or normalising
id=Nonein__init__would change run-time behaviour, and this PR must not. The constructor parameter stays honestlystr | None.

Accept the full SupportsIndex protocol at runtime
For an index object that implements __index__ but is not registered as numbers.Integral, this overload makes record[index] type-check as str, while the implementation's isinstance(index, numbers.Integral) test falls through and raises ValueError("Invalid index"). Either use the index protocol in the runtime branch or avoid publishing the broader SupportsIndex contract so the shipped typing promise matches actual behavior.

True, I checked. A class with only __index__, or a 0-d NumPy integer array, type-checks as str here but raises ValueError("Invalid index") at run time. Bio.Seq (already on main) has the same gap: it types SupportsIndex and tests numbers.Integral, so the same objects raise TypeError there.
I'm keeping SupportsIndex. Neither choice matches run time exactly, because numbers.Integral can't be written statically for NumPy ints:
intrejectsrecord[np.int64(1)], which works and is common (np.argmaxresults, for example). The independent review asked for that false positive to go.SupportsIndexaccepts the rare__index__-only object, which fails.
SupportsIndex also keeps SeqRecord in step with Seq. The real fix is at run time: use operator.index in Seq, MutableSeq and SeqRecord.__getitem__, as str and list do. That changes behaviour, so it belongs in its own PR. It is listed under "Noticed, not done" in the PR body.

Bio ships py.typed, but a downstream mypy --strict user still had to rule out None before touching record.seq or record.id, could not append to record.annotations["taxonomy"], and got no-untyped-call errors for count, isupper and islower. Finish the annotations: - seq's getter returns Seq | MutableSeq | Any and id is declared str | Any at class level, typeshed's trick: they are None only on a blank record still being built, so users need not narrow them, while a misuse such as record.seq.frobnicate() is still an error. The __init__ arguments stay honestly | None, and the seq setter is unchanged. - _AnnotationsDict is dict[str, Any], not dict[str, str | int]: GenBank and EMBL store lists and Reference objects there. _from_validated now uses the alias too, and the private _AnnotationsDictValue alias, used nowhere else, goes. - count, isupper, islower, the nested key_fun and the __getitem__ implementation get types. The implementation takes SupportsIndex, not int: with int, mypy decides int and numbers.Integral cannot overlap and silently skips the integer branch. - _RestrictedDict.update takes a Mapping, as it always has, with a commented type: ignore[override], since dict.update also takes pairs and keywords and this one does not. No runtime behaviour or public signature changes. Bio.SeqRecord leaves the check_untyped_defs baseline and joins the disallow_untyped_defs allowlist. Tests/downstream_typing/seqrecord.py pins what a downstream user sees. Co-Authored-By: Claude Opus 5.5 (1M context) <noreply@anthropic.com>
The implementation already takes SupportsIndex | slice, as Bio.Seq's overloads do, but the public overload still said int. So record[np.int64(1)] worked at run time yet was a call-overload error for downstream mypy. The downstream check now pins it. Also give _from_validated's letter_annotations the same dict[str, Sequence[Any]] type as __init__'s. Co-Authored-By: Claude Opus 5.5 (1M context) <noreply@anthropic.com>
…seq) Codex review: the comments and NEWS said a record's id and seq are None only on a blank record still being built. Not quite. Over the offline suite, 24 of 81,112 records from SeqIO.parse, AlignIO.parse and Align.parse had a None id, all from Bio.Align's bed, bigbed and tabular readers given a file with no name or id column. 3,368 had a None seq, all from Bio.Align's sam reader (no @sq lines) and tabular reader (no sequences). No SeqIO or AlignIO record had either. Say so in the comments and NEWS. The types stay "X | Any": these cases are rare and confined to those formats, as with SeqFeature.location. Now that Bio.SeqFeature is annotated on main (#188), pin the commonest extract call, f.extract(record.seq), as a Seq in the downstream check, as the #188 review asked. It fails with main's Bio/SeqRecord.py. Co-Authored-By: Claude Opus 5.5 (1M context) <noreply@anthropic.com>

Fixing it is typing-only, but it is outside this step's list.record.letter_annotations.update(phred_quality=[...])type-checks, because the property is typeddict[str, Sequence[Any]], but raisesTypeErrorat runtime.
